I have way too many I consider my favorites to post on here, so I'll just go with my favorites that are of a few series, since most of them are from multiple series.

Naruto - Brothers in Arms by Dire Straits

And from that depressing video we all of a sudden move to: One Piece - Captain Hampton and the Midget Pirates

Right back to yet another depressing video :( : Fullmetal Alchemist - Hurt by Johnny Cash Though personally I like the Gara one better, but since I've already done a Naruto video......

Ruroni Kenshin - Disarm by Smashing Pumpkins

Trigun - Behind Blue Eyes by The Who

Last Exile - Run by Snow Patrol

Dragonball Z - The Unforgiven II by Metallica

Akira - Toxicity by System of a Down

Bleach - Fireproff by Pillar

Ah My Goddess Movie: Angels/unmeichan
Trinity Blood: Mark of OUr Sins/Dr. Raven

And for anyone familiar with the WoW joke Leeroy Jenkins:

I love that one! But man, if I ever watch an English dubbed episode of Ouran and find out the actors doing the voices of those two don't sound anything like the two singers...I'm going to be bummed out.

Most of mine are video game fan videos, but still they're very well done.

Final Fantasy X- Want Me Want Me by Namie Amuro http://www.youtube.com/watch?v=5enHyp_0AJY

This one is seriously the best fan video ever Final Fantasy 8- Miss U by CHIHIRO and Zane http://www.youtube.com/watch?v=3K1uhkXYA9I

Peach Girl- Girlfriend by Avril Lavinge http://www.youtube.com/watch?v=f-YnMOqH31k

This one has popped up again: Suzumiya Haruhi no Yuutsu - Avril Lavigne's "Girlfriend". I'm always amazed by the editing job on this one. Someone out there has some very nice tools. I showed it to a friend and his impression is it could've been a skunk-works project done by pros.

A few of my favorites:

Princess Tutu: Beyond. (Spoilers if you haven't finished the series!)

Kanon: Season's Solace. (Again, spoilers if you haven't finished the series!)

Magical Girl Lyrical Nanoha: Friend or Foe? (Yup, spoilers here too. I haven't even seen the show too. Still damn good vid. Couldn't find a YouTube link, AMV site link provided.)

The Melancholy of Haruhi Suzumiya: She's Just Oblivious. (Do I really need to say spoilers again?)

Wish I could make vids like these but all I've got to work with is Windows Movie Maker.
Image Watching the fun. Image
Princess Tutu: Kid-tested, mother-approved. And Daddy like too. Mmm, Rue.

I was going to start another thread titled "Other People's Songs with Other People's Animation" but then I found this old thread. Time to recycle!

This came up in the comment thread of "MAL: The Later Years"...

AzuDaiOh & Bowling for Soup's "1985"...

Hey Emerje thanks for those vids, I scored 4 of them that I really liked. Been a long while since I found anything I enjoyed in AMVs.

I'll try and get some of mine for the thread when I can get them sorted out.
Expert counsel, generous advice from friends, and my own knowledge has left me realizing, I am all that a man needs to be a man, and yet, I live half my day with a woman's frame of mind all the same.
I'd rather something in the way of more mundane troubles :)

Came across this one recently:

The shows I could recognize in it are:
Sayonara Zetsubou Sensei
Shakugan no Shana
Summer Wars
Strike Witches
The Girl Who Lept Through Time
Shigofumi
K-ON!
Suzumiya Haruhi no Yuutsu
Angel Beats!
Rideback
Bakemonogatari - This one I have my doubts on as I haven't watched the whole series.

Yeah, I've seen that one before, it's quite amazing. I wish I could make videos that looked that good, but I have to settle for stringing clips together since the software is ridiculously out of budget (to the tune of $800 for Premiere and $1,000 for After Effects).
